Preheat oven to 350°F.
Wash, remove stems and chop spinach; steam until wilted (about 2 minutes) and drain, pressing out liquid.
Heat oil in a large skillet and sauté onion until slightly tender; add scallions and cook until limp; remove from heat and stir in parsley, dill, nutmeg, salt and pepper.
Add the feta, cottage and parmesan cheeses, spinach and lemon juice to the skillet and mix.
Add beaten eggs to the mixture and mix gently.
Brush a 9x12-inch baking dish with some clarified butter; lay a sheet of phyllo across the bottom, brush with butter, and repeat until about 8 sheets cover the bottom.
Place half of the spinach filling on the phyllo and smooth evenly.
Cover the filling with 5–8 phyllo sheets, brushing each layer with clarified butter.
Place the remaining spinach filling on top and smooth.
Cover with another 5–8 phyllo sheets, brush with butter, roll up overhanging sheets and crumble any broken bits on top.
Drizzle any remaining clarified butter over the top.
Place the spanakopita on a middle oven rack.
Bake for 45 minutes, or until puffed and golden.
Let sit for 10 minutes before cutting and serving.
